I want to believe Penelope was kidnapped and impersonated. She still designed the blimp. Her impostor (an evil robot) did everything else. Even her motive was fabricated.
Here's something that could happen in Sly 5.
When the boys (Sly, Bentley, and Murray) eventually find out and take her back, she's going to be a guilt-ridden mess hell-bent on destroying her impostor and her creator for breaking Bentley's heart and making everyone hate her, with several measures of self-loathing for nearly doing the same thing herself.
The reunion scene would need to happen early in the episode in which this story takes place, during the second mission, and no later. That way, the player can get used to her being fully playable for the first time ever before the boss fight.
All three boys, while elated to have Penelope back, will quickly notice that something is seriously wrong with her. They think her impostor did everything, including designing the blimp. When they ask her what's wrong, she refuses to elaborate.
Bentley is especially concerned, but incredibly proud of his reinstated girlfriend for her enduring loyalty.
Cue Penelope pulling her weight several times over during her return episode and defeating her impostor, only to be consumed by all the guilt and confess to none other than Bentley about her treachery by the end. The only thing she doesn't reveal is her motive, saying it doesn't matter because what she did was wrong.
And because I love a good, happy ending, she will be forgiven. She's already spent the entire episode proving herself in spades. As for Sly and Murray's reactions? I'll leave that for you to decide. Would Sly drive himself crazy over not knowing her motive? I think he might.
I realize she will need a very sympathetic motive for this idea to work.
Jaw set firmly, lips pressed into a thin line.
Eyes focused intensely, not wavering.
Shoulders squared, standing tall and firm.
Fists clenched tightly.
Taking deep, steady breaths to maintain calm.
Saying, “I will do this” with conviction.
Pushing back sleeves as if preparing for action.
Marching forward with purposeful steps.
Ignoring distractions or interruptions.
Voice steady and unwavering.
Nodding to oneself as if reaffirming resolve.
Gritting teeth in concentration.
Placing hands on hips confidently.
Writing or speaking with clarity and precision.
Pounding a fist into an open palm.
Looking straight ahead, not letting gaze drift.
Tightening grip on tools or objects they’re working with.
Breaking tasks into manageable steps and tackling them one by one.
Keeping eyes on the goal, not looking back.
Saying, “Nothing will stop me” with steely determination.

I haven’t used pencil crayons in so long. Drew Penelope, just cuz her redesign was really cute, even with all the shit that happened.
I would like to officially classify the Cooper Van as a clown car. How in the actual heck does it manage to carry that much stuff without crushing everyone inside?
Seriously, fans? Why does Sly get to have all the fun?
I know having Penelope go that hard is a bold move, but come on. If she started this whole mess, and feels a need to correct her mistakes, shouldn't she end it herself?
We can even have her feel like she has to do it alone, or else her attempt to atone for what she did won't count.
But because I'm not a monster, let's also have the rest of the playable cast join her so they can kick some skunk tail!
And for good measure, Penelope also gets to finish Le Paradox off. Complete with a speech on what she learned about friendship.
Of course, she will have to be told her attempt did count. And that she nailed it. And no, Sly will not be lost in time.
"I for one love the Penelope twist. The twist of her being the Black Baron, that is!"

So my rewrite of Thieves In Time is full of awesome and wholesome moments, like the following...
Penelope teaming up with Carmelita and Tennessee to break the boys out of Toothpick's prison, and gaining Bentley's respect after she personally frees him. (Episode 2)
The boys taking care of Penelope when she's sick, and it being the last push she needs for her change of heart. (Episode 3)
Murray and Penelope fighting The Grizz together, and Murray letting her finish their opponent off. Also Bentley deciding not to interfere with that boss fight and let Penelope take care of herself. (Episode 3)
Sly apologizing to Penelope for ditching everyone on Kaine Island. (Episode 4)
Penelope escaping from that tower all by herself, even jumping a guard several times her size to get her weapons back. (Episode 4)
Bentley and Penelope finally doing a proper love confession after defeating the latter's impostor. (Episode 4)
Penelope impersonating her impostor to save Sly and succeeding. Also her declaration of loyalty during the same scene. And making it through the entire episode without getting found out. (Episode 4)
Penelope finally recognizing Murray as her older brother. (Episode 5)
Penelope taking charge as mission leader before the blimp raid (and nearly cracking under the pressure). Also the boys promising to forget about her upcoming expulsion if she succeeds. (Episode 6)
Penelope fighting Le Paradox. The entire fight scene. (Episode 6)
I know some of these scenes weren't documented in the abridged version. The full story, if it's ever finished, will contain them.
