So Flug has samples of Black Hat’s DNA and can use those in weapons, such as his omnitrix knock-off

but said DNA seems to have a mind of its own when Vilgax tries to use it (and then it eats him)

I vaguely remember some kind of mini story arc in the original Ben 10 series where it turned out one of the alien DNAs in the omnitrix had a mind of its own because reasons™ and rebelled against Ben or something

I’m guessing BH’s DNA worked in a similar way here, but was much quicker in rebelling against its new host

So does Villainous take place in a CN crossover universe?

It seems to be more of a multiverse.

Apparently Black Hat Org., through tech or BH’s powers or both, can see and travel into alternate realities. So the villains BH criticises in his videos might not be from the universe he’s currently residing in, but that doesn’t prevent him from seeing what they do and make business with them. So technically Villainous could crossover with anything. The only limitation the show has is copyright laws.
